Well, it's tough to say. Bowser joined the Skylanders in their struggle against Kaos "for reasons known only to Bowser himself". My theory is he can't stand the thought of a villain who's badder than he is, so he wants to personally take care of Kaos in order to prove there's noone badder than the Koopa King.
